I feel really bad for Pete, he has to turn his friend in order to save his life. Now he has to live with that fact. I really hope he's not evil. I think it will kill Pete if that happened.
William is pure evil for using Andrea to get to the boys.
How can the guy be smart enough for that but too stupid to realize he's being duped by Spencer?

I can't say much about your first point until the next chapter, or maybe the one after it - but all will be revealed soon!
William, is, indeed, very evil and very intelligent. But don't forget, Spencer's not stupid either. He's been planning and waiting for his chance for a very long time.
Look at what Beckett's been given to work with:
Brendon - a known paranoiac and something of an ambitious loose cannon.
Spencer - Pete describes him almost as a Class A suck up. Not making waves, following Beckett without question
Beckett finds his prisoners gone with Spencer run through with a blessed sword and locked in a cell and blaming Brendon, who can't offer any plausible alternative account - who is Beckett going to believe?
