I wonder why they haven't considered having her perform more experiments with her eggs with supervision? Maybe its because I have my own ideas of what's Dark and what isn't, but I don't see what she's doing as Dark. She's using her own ovum instead of harvesting them from others. Which also raises the question of what would happen if Harry combined his sperm with Holly's ovum?

You can't imagine how frustrating it has been for Minerva (and Snape), not being able to figure out where they disappear to.
The Dark-ness of Holly's incubation of her eggs is not a simple question, but the Professors are mostly hung up on why Holly would even do so, given that they don't understand that Holly has no faith that she'll ever have human children. Also keep in mind that these kids are ostensibly only 14 years old. If you saw you neighbor's daughter performing experiments on dead cats, I'd hope you'd at least inform their parent if not call the police. That's how some of them view this work.
As for Harry seeding the next batch, Holly's response was already scripted:
Holly: "Good Lord, Hermione! After all we've talked about purebloods inbreeding why would you suggest we deliberately make that mistake!"

you do manage to keep this story quite interesting and thought provoking with very deep characters keep up the good work!
